Quick thing to everyone: One doesn't have to be a Christian to agree with what Jesus preached. There's a lot of good stuff in his sermons, even if you're like me and don't agree with him full. And Buradorii2 is right: it's about not letting people dick you around in the name of religion. (I don't even remember posting here) But it can easily be interpreted as an anti-Christianity song, since much of Christianity is about brainwashing. Guilt, fear, etc.

its sad how great song writers can write about how bad the Catholic church was, and it's always misinterperated by some arrogant atheist to be against Christianity itself.
